A couple of ideas/thoughts for you. I ran this type of campaign previously and ran into a couple of minor glitches.

1: Movement and targeting: If you're using 3D terrain, it only makes sense to have your movement and targetting rules apply to 3D as well. Simply calculate the true distance using "A squared plus B squared = C squared", where A and B are rise and run...it's a lot easier if you pregen a few handy charts. This formula prevent fliers and leap/climbers from going 7 stories in a single square while ground pounders chug up the stairs. It also makes rooftop ranges differ based upon elevation.

2: With the retirement of the REV system, it becomes a bit tricky to class characters based upon experience level. My solution was to simply recruit a character, then buy temporary enhancements for them using HP's. Example: Player spends 50 HP's to give his Cyclops a +1 attack...duration 1 scenario. Of course, this also changes the way players build teams.

3: Team Building: With hundreds of character options, unless you have dozens of players there will ALWAYS be someone available. Players no longer "purchase" the rookie version, they buy the most expensive version, then they are allowed to bring in whichever version of that character they choose, based upon the scenario. Obviously, the starting points are higher, but if you place a caveat on limiting initial Players selections you can avoid super-loading. EXAMPLE: Players start with 500 points, their most expensive character can top out at 200, their second at 150, etc... However, that doesn't mean they will always BRING the heaviest one to the fight as Scenarios are point limited, and teams must conform.
